Should I prune it now (end of summer here) or should I wait for the winter?

Sounds like now may produce unwanted fresh growth.

I would probably wait until spring. Cherries I’ve grown have been prone to rot, so you’ll want to make cuts when the tree is actively growing to give them a chance to callus over. Plus, you may get to enjoy some blooms first.
